The best in my opinion, I Wandering Son. I do not know exactly where to look (when I saw it was on friends on DVD) but the protagonist is a Transmädchen and the general story treats self-acceptance and the problems they and others Trans * characters have. All in all, there are even four different trans characters that appear, one trans boy and three trans girls.
Hōrō Musuko (English: "Wandering Son") and Kuragehime (English: "Princess Jellyfish") deal with the subject.
Kimi no Na wa. (English: "Your Name.") cuts that too, in its own way, more metaphorically.
